Do not insert backed-up index data.

Should they always be built at the end? Should there be a background option?

Nope, but I did. As I mentioned in the other issue, I thought the default behavior was to backup the index data so that you wouldn't need to rebuild them during a restore.

If the index data was backed up, then this would make more sense as a restore option.

Not sure I understand.
The index data itself isn't stored - just the meta data, which is then used to rebuild.
You can currently not do this just by removing system.indexes.bson

Am i missing something?

Maybe there should be a skipIndexes option as well, to skip all secondary indexes (def + data).
