Docs on starting or stopping the agent need to be updated for automation

      https://docs.cloud.mongodb.com/tutorial/start-or-stop-backup-agent/

      needs a section for "Stop an agent installed by the automation agent", and the appropriate steps to remove an agent through the UI. It should also clearly state that stopping it through the UI is the only correct procedure, trying to kill it manually will not work as the automation agent will restart it.
