[DevOps] Resync-specs.sh removes ignored files from working tree

      Currently, when using resync-specs.sh, any files that are ignored are also deleted from the working tree. This results in files showing as "deleted" in the PR. We should fix this by checking out the main branch version of the ignored files after copying. This is primarily an issue when resyncing spec files that have partial changes.
