There were several issues found with ninja compiledb:

1. ninja was not considering the bazel build dir when generating .clang-tidy
2. scons variables files can not read the symlink sometimes (maybe a race)
3. using multiple ninja files (as is most useful with compiledb) can cause errors

This ticket should fix all of them.
