WiredTiger currently copies the error_prefix configuration setting into the base configuration file (it shouldn't, that will set it for all future applications running on the database).

The WiredTiger wt utility should set the error_prefix configuration setting (it doesn't, and it's not unreasonable to flag where future error messages are coming from).
